I have no idea if Brindisi airport has a train station, but start typing Brindisi on trenitalia.com and see what happens. If there is no airport train, obviously you will have to take either a cab or a bus to Brindisi station and then a train to Polignano a Mare.
It would be easier, imho, to fly into Bari and take a bus from just outside the terminal to Bari Centrale train station. From there it is just a half-hour direct train ride to Polignano.
I’m not sure about Brindisi, either, having only ever flown into Bari..
You are wrong, read carefully the train site.
It's one train from Bari Airport to Bari Centrale FAL and a train from Bari Centrale Trenitalia to Polignano; Trenitalia displays two changes because you must walk from the FAL station to the Trenitalia station, but the 2 buildings are internally connected and the walk takes five minutes.
There are a few trains from Bari Airport to Polignano that involve 2 "real" changes, but none happens between the airport and Bari, so taking a polluting bus wouldn't let travellers save a transfer.

I do beg your pardon, Bracco - my mistake.
Each journey is listed as having 2 (or more) changes. I did not know the details of those changes.
The journeys all seem to take a long time, though?
The airport trains get to Bari Centrale FAL in 20 minutes, then it's about 5 minutes (maybe more with luggage) to walk to the Trenitalia tracks.
I must admit I have no idea how long the city bus ride is and where the bus #16 stops near the railway station. I guess it makes some intermediate stops like all city buses, but I don't know it for sure. It may be direct, but trains can't get stuck in traffic.
