Since there is only one person on the staff that speaks truly fluent Englisnh, calling them is probably not the best way to get information. I would confirm the hotel reservation with Agoda and use the Hyperdia App on either iphone or Android to make the most efficient train reservations between Haneda and Ito. Once you are at Ito Station, any of the bus drivers can point you to the bus for Seizan Yamato. It runs every half hour. Please do not let my response discourage you from staying at Seizan Yamato; it is an excellent place; great staff, good food and a nice spa. I would go back there in a heartbeat, given the chance. Enjoy!
