In my opinion, the Metro in Japan and London Underground are two best public transport systems in the world. Really admire the Japanese for their hardworking and dedication. They even have women-only Metro train in Japan, which London does not.

It is main transportation in toyko. This covers most places in toyko. It is highly recommended buying day pass to enjoy free use. 3 days pass is 1500 yen.

I believe you can buy it at the city limousine booth just when you come out the baggage area & customs area.
