In my opinion spend at least two days at zakopane. There are many things to see and do in zakopane. I’m not giving any negative feedback to the travel agency that you booked just giving a heads up. You need at least 6 hrs to visit the lake and 4hrs for the travel to and from zakopane. Add the lunch break and any extra time needed to it.

There are buses from Krakow to Zakapone every day every 30-60 minutes. There are many companies that are doing this route. I took company "szwagropol" bus. Just go in their website and you can see the time schedule. They are departing from platfrom 18 in the main station (called MDA). It tooks around 2.5 hours to get to Zakapone.
You can buy the tickets online, print it and show to the driver or just pay to the driver itself. It costs 18 zloty.
The train is the wrong choice. It takes around 4 hours. I know... It looks strange but this is Poland (:
